Many games require patches to play because their original either doesn't support the normal hardware, the cart has an addon that needs to be "fixed" for the game, or some other issue. These come as IPS files. Now, to use these, they can be in the SAME DIRECTORY AS THE ROMS, and named the EXACT SAME (spelling and capitalization counts here kiddies) just changing the extension. (e.g. for the rom "DBZ - Buu's Fury.gba" you would need the file "DBZ - Buu's Fury.ips" in the same directory with it)

Now onto the site with the patches:

This place is called "No frills" and the patches included are fixes, some translation patches, and some trainers. Enjoy.

As a side note, some games only require a specific save setup or something as simple as just activating the real time clock.

then why is it that most of the games still wont play even though they have the patches

Make sure you selected the correct save type. I know that was an issue with the Pokemon games.
